have you done any checking with a scanner to see what the engine is doing?

egr can cause a problem if some of the ports are plugged up and only a couple cylinders are getting all the exhaust gas. Try unplugging the vacuum line to the egr valve and plug it off. test drive and see if it makes any difference.

Oxygen sensor can also cause a problem like this if it is stuck lean or rich. Unplug the O2 sensor and drive to see if that changers anything.

verify that the timing belt hasn't jumped a tooth or two.

does it get any better if the engine gets warmed up? Coolant temp sensor can make the engine run rich or lean if the temp isn't correct.

you really should check it with a scope and a scanner before you spend more money on parts you may not need
