JK: The problem you are having sounds like 2 possibilities. Possibly a faulty crank position sensor. A way to test that is the pour some water on the crank sensor which is behind the crank pulley. When it is acting up, pouring water on it cools it off, and will cause a faulty crank sensor to function properly again. Another possibility is a faulty ECM. Under the pass. side of the dash. These ECM's where know to give odd intermittent problems.
